On UNIX, ~ is shorthand for your home directory. So, the instructions are really telling
you to create a file called .Xdefaults in the home directory for the "root" and "pi" users.
That's probably /root/.Xdefaults and /home/pi or some similar. If you log in a "pi",
you will of course be left in the home directory.
