Cross-band repeater

I plan on flying a 0.5 W output crossband repeater on a high altitude
balloon.  The last time I did this I used UHF for output and VHF with the
idea that harmonics would be less of an issue.  This seems to be at odds
with how many cross band repeaters are set up.  What am I missing?
